How can I plan a two week Japan trip on a budget with cities and countryside?

I’m trying to plan a two-week trip to Japan and I’m completely stuck on how to balance seeing the major cities with getting out into the countryside. Everyone says you need to experience the famous bullet trains to do it efficiently, but I’m worried the cost will blow my entire transportation budget. Has anyone made a similar itinerary work without spending a fortune just on getting around?

Last spring I did two weeks in Japan with Tokyo and Kyoto/Osaka as anchors, plus a few countryside stops around Hakone and the Alps. We bought a 14 day JR Pass for the long legs and used an IC card for local hops. It kept us moving without worrying about fares every day, and the countryside days were doable with a couple of local trains and buses. The key was basing in two hubs and picking one rural area per week so you’re not shuffling hotels constantly.

One thing I learned is that the biggest saver is clustering travel into fewer hops and using the right pass for the long routes. We based in one big city and did a couple of day trips by train, then moved only once. Local transit in the countryside felt cheaper when we stuck to regional lines and walked more, which actually worked out okay.

I tried to rush the itinerary and stuffed in too many places, and the pacing got exhausting. The countryside days felt slow but necessary, though the hotel bills kept creeping up and I kept telling myself it was worth it.
