How do you pace a two-week Japan itinerary across Tokyo, Kyoto, and beyond?

I’m trying to plan a two-week trip to Japan and I’m completely stuck on how to balance my time between Tokyo, Kyoto, and maybe a third stop like Osaka or a rural area. I don’t want to feel like I’m just rushing between cities to check boxes, but I also don’t want to miss out on something amazing because I stayed too long in one place. How did you decide on the right pace for your itinerary?

Forecast was five nights in Tokyo, four in Kyoto, then a couple more somewhere quieter. It looked reasonable on paper, but Tokyo days get long once you add stations and meals. I started thinking in two rhythms each day: a morning push for a big sight or a good neighborhood walk, and an optional lighter afternoon when energy dipped. That kept me from sprinting, even with a few train hops.

I tried mapping exact train times and museum slots, but the plan kept bending. A couple of days ended up with nothing booked and we drifted between neighborhoods and quiet cafes. One canceled train turned into a long lunch and a walk along the river. It was messy, but the relief of freedom was real.

Third stop became a swing vote. We kept it open for a rural area and then decided day by day whether to stay put or chase one more temple or market. It gave a tempo that felt less like ticking checkboxes and more like reading a map with rough landmarks.
